Why are most Squadts painted and not cast in the desired color Question
This causes some problems, i.e. in the hands where paint is chipped off when you change weapons Sad

Many reasons. mainly consistency of finish/pantone matching and consistent tolerances.
For my applications I'm usually not happy with the finish/feel on raw colored vinyl.
It also is more susceptible to color change with age. White vinyl tends to yellow very quickly in some environments.

Before I have only noticed it on the part you insert in the body.
Today I noticed it in the palm of my REG NKD JACK, haven't looked closely on my other Squadts.
It's not a big problem, just curious in the pros and cons of different production techniques and why one is choosed before another scratch

I have also had a lot of chips/scrapes with some of my Squadts.
I tend to be very very careful how I move and handle them now. Even inserting guns into a Squadts hand, or putting the helmet on in some cases can lead to paint scrapes.

This has been the problem with most every vinyl toy out there. If it is intended to hold an accessory of any sort, there is going to be paint-chipping or color transfer.
